must be bad master cylinder. (if no air in system)
it leaking past its internal seals. (look for leaks everywhere too. an on fire wall above toes. below MC)
good to hear the head is better, more power, and MPG

New master cylinder installed, brakes bled, and brakes are squared away and working good!
New item: manual transmission fluid. I figured it's never been changed and at 135000 miles I bet it needs it. Drained it and fluid was black and only about 1.5 quarts (guessing because some spilled)
My question is this: what's the easiest way to put new fluid in? I filled the side fill plug but it only took about 2 quarts before it started leaking out. I read that it should take 3.2 quarts to fill. Should I fill until it leaks or am I missing something here?
